android
An android app to access Mendely from android phones would be welcome (when all bugs in the desktop app are fixed ;-)

Allow printing of PDF papers within Mendeley Desktop
A simple "Print" menu under File would be good. Control-P doesn't even work now though.
3,154 votesWe are aware how requested this feature is and have tried to implement it in previous versions of Mendeley, however there have been some issues with the setup in the past. We would still like to include this in a future build, however, the current way to print documents in Mendeley is to right-click them and ‘Open Externally’, and print them out from the default PDF viewer.

to publish your desktop under GPL license.
It will be very good if you could publish your desktop under GPL or compatible license. That will boost its development, features and make it localized and modified according to the needs of much wider population. Indeed, this will make much more audiences for you.

Allow file storage on any server.
I like the idea of syncing my library with a server, but find it undesirable to use Mendeley's. I understand that Mendeley is trying to run a business, but making your server side storage system more open really would encourage people like me to stick with your software. I don't like the idea of uploading my library to foreign servers.

Improve the quality of the automatic metadata extraction; add automatic retrieval of metadata from arXiv, PubMed etc.

Hey everyone, we’ve added a comment below explaining the situation with this feature in more detail, to give you all a better understanding of why this is a non-trivial change. We’ve changed the status to “Planned” now that we have some actual movement towards it, as outlined below.
Appreciate your patience, especially with such sparse updates from our end. Apologies for that.

Attach PDFs to metadata in Mendeley Desktop by drag & drop
Dragging a pdf to a reference already in Mendeley should attach the pdf to that reference, instead of creating a duplicate of the reference. The process of opening the reference and browsing for it, is way too long. As checking if the reference already exist could be complicated (you judge that), just link it to whatever reference we point on when dragging.

We are looking into this possibility.

PDFs should be attached with paths relative to a user-configurable base path
If it would be possilbe to specify a document base path, all linked PDF paths could be specified relative to this base path. JabRef has similar functionality.
One of the advantages is that one can then move easily between different machines (not migrate, but e.g. work on one during the day and another during the evening), synchronising PDF directories by means of a tool such as unison or other file synchronisation, and mendeley would keep finding all attachments, as they would be at the same relative paths.
This is especially useful if the different computers are running different operating systems.…

Annotation on iPad
Allow for highlighting and annotating in the iPad app. (Eventually iPhone would be nice too, but less crucial.)
Great work!
1,847 votesQuick update: We are currently in closed beta testing, and have decided that highlights/notes will be in our next release. Will update this thread when we know more.
We appreciate everyone’s patience!

Paper watching : alert when some new paper cites it
You could tag an article of your library for being watched. The system would continuously check if some new paper is citing the paper of interest (just keep an eye on the number of citations in google scholar for example). It could display these new articles as an RSS feed or as a list of suggestion where you would just have to check boxes to include or not the new articles in your library.

I have discussed the possibility of getting this implemented with some of our Developers here, we certainly would be interested in making this change a reality, however, it would require a lot of ground work so may be some time down the line.

Journal abbreviations
Currently the "Nature" style is not correct due to no distinction between journal and journal abbreviation.
It would be nice to offer an option of an abbreviation list of journals like in JabRef.1,727 votes

This is something we would like to implement in a future version of Mendeley. However, for the time being we have a suitable work around with http://support.mendeley.com/customer/portal/questions/179297-how-to-enable-journal-abbreviations-?new=179297

Make Mendeley Desktop portable (for USB Drive)
It would be great if Mendeley Desktop could be a portable application that can be run from a USB hard drive or stick.
1,629 votesA version of Mendeley Desktop for Windows which can be installed on shared computers without admin rights is available from http://s3.amazonaws.com/com.mendeley.download/Mendeley-Desktop-1.5.1-win32-NonAdmin.exe
This is not a full ‘portable’ version that stores everything on a USB pen, but it may help some users.

Allow download of PDFs directly from Mendeley Desktop
If a reference has an URL/DOI/PMID/etc., but no PDF yet associated with it, allow downloading this PDF automatically with a click from Mendeley Desktop.
Obviously only for freely accessible PDFs, and supported websites. This would work in exactly the same way as the bookmarklet import.

We are aware of this request and have logged it with our Development Team. Obviously there are various problems associated with implementing a change such as this. Nevertheless, the request has been noted.

In-program PubMed search & Metadata Retrieval
An in-program browser where users can go to PubMed (or a specific Journal's website) and search an article. On downloading it, Mendeley will automatically extract the Metadata and possibly archive the file.

Seeing some of the possibilities for this at the moment, I would be quite keen to get this implemented. It has been raised with our Developers.

iWork (Pages, Numbers, Keynote)
Can you integrate with Apple's office-like suite?
1,429 votesThank you for bringing this to our attention, although it has been logged some time ago. We will take your ideas into account for future versions of Mendeley.

Organize files by collection
File Organizer in 0.9.0 only allows subfolders and renamed file names to contain Year, Journal, Title and Author data. I certainly want my collections to be in different subfolders as well!
1,407 votesSorry for the late acknowledgement of this request. Although we are aware of this request, we have not had the time nor resources to go through all of the open feedback requests to update them.
This is something that we are aware of and our Developers have been made aware of the amount of votes this request has.

Advanced Search, Boolean Operators & search-result ordering
1) Currently there isn't any "Advanced Search" option to search by specific fields such as "Authors", "Year", "Journal" etc, much like in the Web of Science search. While it is possible to use field codes such as "Author:", etc, this would make searching a lot more user friendly
2) I would like to have the ability to use BOOLEAN operators for searches (like AND, OR).
3) Lastly, it would be nice to have more options with how searches are ordered. For example if I search "nanoscale", I get a list of all documents containing the word nanoscale. However this listing…
1,154 votes1) This is currently possible, although not very intuative: you can find more searching options here: http://www.mendeley.com/faq/#advanced-search However, we realise this is not very intuative and are looking to improve this in a future version.
2) The boolean operators such as AND/OR work as expected in Mendeley 1.6, although there are improvments in 1.7 (to be released later in 2012).
3) This has been logged with our Developement Team for a future version.

This has been logged with our Development Team.
Quite a few users have voiced concerns with losing metadata in the event of a database corruption, which is why this has been requested. Although you would have to do it manually, you can create a backup of your database by gong to ‘Help’ —> ‘Create Backup’ which will create a backup of your database and associated metadata.

More options to sort files in subfolders
Currently it is possible for Mendeley to create subfolders using four options: Author, Journal, Title and Year. I would like to have another options like Collections Names or Tags. This way it would be possible to sort papers by subject.
977 votesThis has been logged with our Development Team to be discussed for a future build of Mendeley.

don't automatically mark pdfs as 'read'
In the 0.9 client, opening a pdf in the internal pdf viewer changes the item's status from 'unread' to 'read'.
Often I'll open up a pdf for a brief scan, and don't consider it 'read'. So I have to remember to undo the toggle.
(Otherwise I love the new features in 0.9. Nice work).
