  Hi; the "magic" groups (the ones with icons, like 'ungrouped', 'my publications', and so on) are meant to be above the others; if this isn't what you mean, please could you send your local database to support@mendeley.com - there's information on where this is at http://www.mendeley.com/faq/#howto-recover-database

  The desktop client on my mac does not sort alphabetically.

  Groups will be ordered alphabetically. Also started working on sub-groups.

  I think that an automatic alphabetization would be good.
