android
An android app to access Mendely from android phones would be welcome (when all bugs in the desktop app are fixed ;-)

Manually edit citation styles in Mendeley Desktop
There should be a way to manually edit the citation styles in Mendeley Desktop, preferably in a WYSIWYG editor.

to publish your desktop under GPL license.
It will be very good if you could publish your desktop under GPL or compatible license. That will boost its development, features and make it localized and modified according to the needs of much wider population. Indeed, this will make much more audiences for you.

Allow file storage on any server.
I like the idea of syncing my library with a server, but find it undesirable to use Mendeley's. I understand that Mendeley is trying to run a business, but making your server side storage system more open really would encourage people like me to stick with your software. I don't like the idea of uploading my library to foreign servers.

Allow printing of PDF papers within Mendeley Desktop
A simple "Print" menu under File would be good. Control-P doesn't even work now though.

Attach PDFs to metadata in Mendeley Desktop by drag & drop
Dragging a pdf to a reference already in Mendeley should attach the pdf to that reference, instead of creating a duplicate of the reference. The process of opening the reference and browsing for it, is way too long. As checking if the reference already exist could be complicated (you judge that), just link it to whatever reference we point on when dragging.

Paper watching : alert when some new paper cites it
You could tag an article of your library for being watched. The system would continuously check if some new paper is citing the paper of interest (just keep an eye on the number of citations in google scholar for example). It could display these new articles as an RSS feed or as a list of suggestion where you would just have to check boxes to include or not the new articles in your library.

Office 2010 64 bit plugin
Since Mendeley desktop is not working for the 64 bit version of Microsofts Office 2010 TP, it would be great to build a version of Mendeley Desktop compatible with the 64 bit version of Office 64 bit as soon as possible. The beta phase of Office 2010 is start very soon (November) and that would be a great opportunity to test Mendeley Desktop for this Office version as well.

Make Mendeley Desktop portable (for USB Drive)
It would be great if Mendeley Desktop could be a portable application that can be run from a USB hard drive or stick.

Journal abbreviations
Currently the "Nature" style is not correct due to no distinction between journal and journal abbreviation.
It would be nice to offer an option of an abbreviation list of journals like in JabRef.1,293 votes -
PDFs should be attached with paths relative to a user-configurable base path
If it would be possilbe to specify a document base path, all linked PDF paths could be specified relative to this base path. JabRef has similar functionality.
One of the advantages is that one can then move easily between different machines (not migrate, but e.g. work on one during the day and another during the evening), synchronising PDF directories by means of a tool such as unison or other file synchronisation, and mendeley would keep finding all attachments, as they would be at the same relative paths.
This is especially useful if the different computers are running different operating systems.… more

In-program PubMed search & Metadata Retrieval
An in-program browser where users can go to PubMed (or a specific Journal's website) and search an article. On downloading it, Mendeley will automatically extract the Metadata and possibly archive the file.

Allow download of PDFs directly from Mendeley Desktop
If a reference has an URL/DOI/PMID/etc., but no PDF yet associated with it, allow downloading this PDF automatically with a click from Mendeley Desktop.
Obviously only for freely accessible PDFs, and supported websites. This would work in exactly the same way as the bookmarklet import.

Organize files by collection
File Organizer in 0.9.0 only allows subfolders and renamed file names to contain Year, Journal, Title and Author data. I certainly want my collections to be in different subfolders as well!

Advanced Search, Boolean Operators & search-result ordering
1) Currently there isn't any "Advanced Search" option to search by specific fields such as "Authors", "Year", "Journal" etc, much like in the Web of Science search. While it is possible to use field codes such as "Author:", etc, this would make searching a lot more user friendly
2) I would like to have the ability to use BOOLEAN operators for searches (like AND, OR).
3) Lastly, it would be nice to have more options with how searches are ordered. For example if I search "nanoscale", I get a list of all documents containing the word nanoscale. However this listing… more

Match references to library entries
Some papers automatically list references in the side window, which is great. In some cases, I have already added a paper to my library which appears in a reference list. However, since I did not add it *from* the reference list, it does not link back. I would like to be able to manually (or even better, automatically) link references back to papers already within my library. Theoretically this could automatically be done by matching the author list (allowing for initials vs. full names), title, year, publication, etc. If it sees a match but isn't sure, Mendeley could pop up… more
